March 11, 1994. A series of earthquakes occur in the city of Rachel, Nevada, close to Area 51, where the Groom Lake military base is located. After a distress signal, H.A.D.E.S. sends an infiltration team to retrieve the briefcase containing important research material before Section 8, a unit that reports directly to the President, can get to it. The operation, called “Sandcastle”, is led by Commander Marc Foster, founder of H.A.D.E.S., with Major Ivan Radek and engineer Dalila Reyes under his command. Before leaving, Reyes gives Radek a prototype of his invention, the D.I.D., to help them stay in contact.
Upon arriving at the facility, Reyes finds herself separated from her comrades and must navigate the base alone. Using her hacking skills, she discovers a hidden laboratory where she finds pieces of RAM77, an alloy recovered from a meteorite capable of teleporting matter. She also discovers evidence of a mass teleportation experiment, known as T-3 (Troop Transfer Test), which was carried out with the help of RAM77 on humans. She witnesses an electromagnetic phenomenon that reanimates the bodies of Section 8 soldiers, transforming them into distorted zombie-like creatures that emit electricity. Eventually, she is reunited with an injured Radek, who alerts her to a soldier recognized by Foster as “Gora.” Reyes chooses to follow Foster alone, leaving the Major locked in a laboratory.
Reyes finds a way to resist the creatures using the Frost Grip, a cutting-edge freezing device, and locates the briefcase in the hands of a scientist from H.C.O. An ominous sound is heard, leaving Reyes with no choice but to kill the scientist as he has turned hostile. Her journey toward the surface is interrupted when she becomes trapped in a pressurized room by a cryptic agent called Aptom, who exposes her to a hallucinogenic gas.
Reyes eventually reaches the outside and reestablishes contact with Volken, the helicopter pilot, but he is unable to land due to an intense sandstorm. Reyes manages to locate Foster, who is shot dead before revealing that the real purpose of Operation Sandcastle was to prevent Section 8 from discovering the Castle, a secret research facility built deep beneath Groom Lake. The contents of the briefcase are revealed to be a blood sample.
